Basically, you can place a rune or a mana stone in the Arcane Transmutor to upgrade each respectively. Also, if you have a rune that you don't want, you can use the Arcane Transmutor to transform it. If you're lucky, you might even get a special rune. Embedding an upgraded rune or mana stone in your equipment will greatly enhance the equipment's stats and enhance your abilities.
Also, when you get stronger equipment, you can melt your old equipment in the Arcane Transmutor and obtain mana stones that keep most of the equipment abilities.
